Today you can either have a department layout, or an individual one. I've got two suggestions that would make department layout configuration much easier: 1. Copy a form layout from another sub-department: In such case it would be easy to set up two identic sub-departments fast. 2. Manage form layout on the top department: Such you can have a department, with a bunch of sub-departments. Hereby easily administrate all the layouts from a single point.
